On launch CleanMyMac opens its Scan window, which includes 10 thermometer displays providing real-time feedback on the progress of each of its nine scanning modules, as well as overall progress. The application scans six different kinds of files, separating those which are necessary from those which are not: Caches, Logs, Language Files, Universal Binaries, System Junk, and Trashes & Leftovers. CleanMyMac also includes three optional sub-modules that can be run concurrently with the previous six modules: Manage Extensions, Uninstall Applications, and Quick Erase Files.

Mac OS X stores frequently accessed data in Caches, areas of memory set aside for repeated data writes, swaps, and reads. CleanMyMac allows the user to clean the User Cache, iPod Photo Cache, and System Cache, helping to prevent slowdowns and crashes caused by caches that have become corrupted. Logs are documents which record all computer operations and the exact time of their occurrence. They are particularly useful for troubleshooting by system administrators and programmers. By default, Mac OS X logs a fair amount of information into several files in the following directories: @/Library/Logs/; @/private/var/log/; and @~userfolder~/Library/Logs/. Examples of some of the events that are logged include: firewall (ipfw) blocked packets; web server access and error messages; informational messages, such as subsystem status messages; and use of privilege escalation tools. The software cleans any or all of these logs.
When new applications are installed they automatically include language localization files so that users in many different countries can use the same application. Most users will only need the file for their native language, so all the others, often consuming megabytes of drive space, can be safely deleted. Universal Binaries are "fat" applications that include executable code for both PPC and Intel processors. And if the application supports both 32 and 64-bit architectures, three fourths of the code installed may be superfluous. System Junk refers to files created primarily for de-bugging purposes, such as: .nib, info.nib, and .DS_Store. In addition, the OS creates numerous service files that store miscellaneous data in various folders of the computer that are typically unneeded. Finally, using the Trash & Leftovers module the user may remove the startup items entries that refer to no longer existing files, plus the many files left behind when an application is removed.
